The CEGMR Bioinformatics unit provides PIs with expertise in computational methods to analyze and interpret large volumes of data. The goal of the bioinformatics unit is to help the CEGMR researchers and their staffs/students to solve their specific research questions from systems biology, functional genomics, and biomedicine. Currently, the Bioinformatics unit is headed by Dr. Sajjad Karim.

The Bioinformatics unit is well equipped to support genomic analysis for research groups at CEGMR in data generated from all kinds of microarrays and NGS experiments including gene expression, exon/ alternative splicing, RNA-Seq, Exome-seq, copy number, allele-specific copy number, LOH, ChIP-chip, ChIP-seq, microRNA and genomic integration.

The unit is also capable of employing computational tools to predict biological contexts including molecular functions, pathways, biological processes, relationship and compounds. This will enable a speedy and comprehensive manner for the users to traverse the levels of their understanding of genomics from base pairs to genes to isoforms or disease causing variants and to narrow 'druggable' molecular targets or develop testable new hypotheses.

In order to provide the tools for advanced research in bioinformatics, CEGMR Bioinformatics Unit is equipped with state-of-the-art hardware and software:
Hardware:
  • Dell PowerEdge R 410 Servers running Linux
  • 3X Dell Precision T7500 workstations with 96Gb RAM
Tools:        R, Matlab, Partek Genomics Suite, SPSS, Golden Helix SNP and Variation Suite (SVS), Ingenuity Pathways Analysis (IPA), CLC Genomics Workbench and several open source analysis tools.
